I have a question can we estimate unsteady water flow analysis by WEAP and how?

Can you please detail what you mean by "unsteady flow analysis"? What exactly do you want to model?

I want to estimate flood loads and flood modeling.

Can I do this by WEAP?

WEAP is not really suited for flood modelling: it's a water resources planning / allocation model.

For flood analysis, you better use a hydraulic model, such as for example HEC-RAS (http://www.hec.usace.army.mil/software/hec-ras/).
